The England team reported Atkinson felt some "soreness" and would spend time away from the action to undergo evaluation "during the day".
The final Test of the tour at the SCG begins on Sunday, 4 January.
England have previously lost strike bowlers Mark Wood with a knee problem and another paceman to a side strain during this series.
A replacement bowler was brought into the squad as cover for Wood.
Atkinson struggled during the first two matches, taking just a handful of scalps.
He was left out from the previous Test, only to be brought back for the Melbourne Test to fill the void.
Atkinson showed better form in Melbourne, bagging two scalps with the ball, then making 28 with the bat among just a trio of English batsmen to reach double figures.
Post a single over late on the first day, he came back for the second day's play and removed Scott Boland edging to the keeper.
Unfortunately, at the end of that over, he sent down a change of pace to the batsman and promptly felt for his hamstring.
Atkinson returned to the side for the Melbourne match after being left out the previous Test.
